Brotherhood are assholes with no future. I always sneak in and personally execute every single one with a silenced 12.7mm pistol.
The only real negative is that the game always assumes you blow up the bunker instead of claiming it or at least stealing their tech first.
I think House has unique dialogue for personally killing them but the last time I blew up their bunker was a long ass time ago.
