That was only because Shishio knew how the technique worked and knew he could block it if he was able to tell which foot Kenshin would step with. It's not like it was an undefeatable or unblockable attack, you just had to know how it worked and be quick enough to block it. Shishio was also Kenshin's replacement as the new "battosai" so obviously Shishio had the skill to do this.
