Alex wasn't the antagonist though. Alex's goal to become a god was unknown to everyone, both his friends and enemies alike, and he was blocked from succeeding by the one being left behind by the ancients who existed solely to fuck people like Alex over.

The actual goal of the protagonists in golden sun was to prevent the death of the world and return Alchemy to it. Alex was a shifty fucker none of them trusted, but worked with because he wanted the world to survive as well. None of them ever knew or even cared about his plans for godhood, they were busy with the lighthouses being reignited. If stopping Alex were their goal then it would be shit, but they genuinely didn't pay any attention to him beyond what they had to.

Then why he's the villain?

Ganon is a really interesting character. His big speech he gives at the end of Wind Waker is full of hypocrisy. He says the reason he wanted to take over is because he coveted the beauty of Hyrule compared to what his people experienced, yet when he takes over the Gerudo are still in the same shitty situation they were in before. He did nothing except fuck everything up for everyone and make everyone as miserable as he is. He's a resentful cunt.
