Somehow I (and countless others) never experienced any such problem while playing the game. I guess we just learned how to balance things, and we smart enough to not junction spells which we wanted to cast a lot, while still maintaining high stats. Or we junctioned high-powered useful spells and cast them anyway, and then we simply refined more such spells from stones/cards whatever, whenever we wanted. And I guess some of us played in such a way that we didn't need to rely on magic as a weapon, limit breaks being the most effective way to cause heavy damage anyway.

Yes, everyone has their own stock of spells. It WOULD be bad if they shared the same supply. And you ARE aware that you can super easily transfer spells from one character to another, right? Since (like in most of the FFs) you'll mainly be using just 3 of the characters and powering them up, while mostly ignoring the others, you can use the other characters to store magic, ensuring an easy and quick access to any spells your main characters need.
