Because Brahne had to die before she admitted genocide is wrong, and Kuja and Garland were unrepentant in their genocidal ways. By that point Beatrix wanted to stop further genocide, and actively worked with the heroes to accomplish this. And if Freya didn't want to pursue revenge or prosecution against Beatrix and instead thought she could live to be a better person then I doubt Garnet would press the issue.
Also Brahne was the one who completed the genocide by nuking Cleyra with Odin, not Beatrix.
