I wish Mamiya's philosophy actually made some sense and wasn't just crazy talk. For all of the game's philosophical ambitions, it really leaves you with one direct way to view the plot at the end despite teasing several different possibilities throughout. It looks like they tried to patch this up through Tsui no Sora 2 with the meta questions, but while I'll admit I didn't spend much time exploring them, what remained wasn't compelling enough to push me to do it. I can't imagine more than a handful of people have really thought a lot about Ayane's questions in depth.

When I finished R11 I thought at first that I got a bad ending, only to realize it was the actual end of the game. Apparently I was supposed to find all the actual bad endings as some of them gave vital information about the plot, but honestly I just couldn't be arsed to fastforward through the entire game a few times over just for that. Sad really. The game could have easily been so much better if you didn't have to look up an explanation of the plot online afterwards just to understand it.

Subahibi got a resolution bump up with the EN release then about a year later in Japan they added an extra chapter, voice acting for Tomosane and I think some other minor male characters, and that resolution bump up that we got and rereleased it in Japan.
Some kind user patched in the stuff from that rerelease to our version except for that extra chapter. You can find the patch on vndb, or a prepatched version up on nyaa.

I was upset at that part too. The game has a habit of throwing something confusing at you and instead of explaining it they just keep going on ahead, so you're 20 minutes of dialogue later and still wondering what the fuck is happening.
That's disappointing but it's Yea Forums so not surprising. There is a lot of stuff to dig into with the VN, but I kind of suck at philosophy and I feel like you'd need a really strong grasp of the game as a whole before it starts making sense.

I thought the game teased the reader by giving you the happy ending on insect's and then Ayana popping up and telling you "wowee that's happy for everyone but you know it won't happen" but I really liked the fact that they did that.

It's not as smart as it thinks it is, but it's still really good. Some of Mamiya's story is kind of a drag and the pseudo-philosophical info dumps aren't always executed particularly well. Despite that, it's probably too difficult for the typical brainlet moege VN reader to fully appreciate it.

Why do Yuki and Takuji sometimes see Kagami without Tsukasa? What happens between July 7th and 12th that causes Yuki's memory to be replaced? If Yuki is supposed to see the Wakatsukis even when Hasaki isn't there, then why does this only happen on the 14th and 15th, and why does she stop seeing them after that, even though Hasaki wasn't there for those two days?
How is Mamiya able to be in different places experiencing different events at the same time?

In Yuki's version of events she saw Takuji on the roof earlier in the day before Zakuro killed herself on the 12th, but in Takuji's version of events that encounter never happened. It never happens in Yuuki's version either.
What happened to Yuki and Takuji at the end? Yuki says she feels her skull crack at the end of her chapter, and she never sees Hasaki, nor does Takuji.
Kimika was the last one on the roof with Takuji when Yuki finds them, but in Takuji's version she's the first to jump.

Didn't read Umineko, but I can say that Higurashi is just a very good mystery/thriller VN and that's worth reading despite the first two chapters having slow parts.

I mean, it does sort of line up since the Wakatsukis and Hasaki are both really well-liked, but still something about it leaves me unsure. Regarding question 1, the game makes it explicit all the medicine Mamiya finds is really just drugs, but I recall he somehow "healed" Nishimura after he got stabbed and it seemed supernatural.

I wish I could answer your questions but I'd have to replay it. My one desire is like some elaborate blog post explaining all of the cryptic things left in SubaHibi that tie it all together. The hard part is that I can't fully explain why I think there's a lot of stuff to discover, but it definitely feels that way. Like you're supposed to think of the work as a whole to really understand it, and it takes time. The bizarre nature of DTRH1 kind of cements it for me.

It was fairly convincing at certain points that something surreal genuinely was happening to him during Invention. The chapter sort of switches between reality and hallucination very often, so the details only become fully clear in retrospect when you really look back on it.

That he did have once the "curse" started killing people and he had his speech in the classroom.

I think my favorite part of the whole thing was in Jabberwocky I when you learn the depressing truth of Tomosane's situation and how he's already mentally given up and withdrawn when the chapter starts. It makes me wish the game didn't end in such a picture perfect way because it undermines the bittersweet tone established earlier.

Come to think of it, it only just dawned on me that Yuki and Takuji were supposedly in the same classroom but at different desks. What was up with that? Was there just an unused desk in the room that they could project each other onto?

None of the philosophy stuff was actually interesting, and it didn't even feel like it really added anything to the game until the very end. It just felt like the author thought if he copy pasted some lines from the Wittgenstein Wikipedia page every 2 hours it'd make it seem like he actually had something meaningful to say in between forcing us to watch him jerk off to his 15 different terrible fetishes.

There's a lot of take in.

The plot itself is rather straightforward while the presentation of the plot is convoluted and confusing which makes it easy to remember broad strokes of it but difficult to remember the details.

That was actually the day after Takashima committed suicide IIRC and all the students gathered in Yuki's class to discuss it before lessons started, which is why Mamiya was there. The whole reason he assaults the teacher is because he tries to start his lesson while Mamiya is still talking to everyone.

Wasn't Takuji there listening in on Yuki talking to another classmate about the message board? Or am I misremembering that?

I'm not so sure now that I think of it. Takuji rarely went to class but I remember that one insane scene shortly after the suicide where he shows up to class and starts daydreaming about mass murder before Tomosane shows up to screw with him. That would be a good scene to check.

Still, I don't think they shared the same classroom. The whole body-swapping thing gets very complicated but, at least from the new Yuki's perspective, Takuji was in another classroom. However, this could have been another lie by her subconscious to prevent continuity errors.
