I like the ninja storm games but it sucks that the open ninja village from ns1 was dropped. One of my favorite parts of that game was just exploring the village and seeting all the places from the show.

In terms of story, I guess Storm Generations or Ultimate Ninja Heroes 3 (aka Totally Not Ultimate Ninja 6).

In terms of characters, Storm 4. Then again, all the characters in the Storm games play in pretty much the same way, the only thing that differences them is how big or small their hitbox is.

In terms of gameplay, I'd stick with the Clash of the Ninja/Gekitou Ninja Taisen games for sure.
It's kind of a shame that series of games ended with the lackluster and untranslated "Gekitou Ninja Taisen Special!".
