What are the player, Yonah and Kainè, copies of humans created to survive the Black Scrawl? The citizens of the village are normal humans that will turn into monsters if affected by the Black Scrawl? What Popola and Devola wanted to do, serve the Shadowlord? And what was Shadowlord's plan, just have his daughter back?

It’s the opposite The black scrawl is caused by a faulty gestalt of the respective replicant. The program was initially planning for the gestalts and replicants to fuse once another disease (white chlorination syndrome) passed over, but it went on for too long and eventually the gestalts all lost sentience, thus dooming the replicants as well. This could have been stopped if NieR (the OG replicant) fused with Shadowlord (the OG gestalt), as he is the master the gestalt that can control all the others. Shadowlord was trying to save the gestalts, but NieR selfishly believed he was saving the replicants to the very end.

There were two problems. One - the replicants gained sentience. And two - the gestalts lost sentience. This started to happen around the same time. The plan was to fill the hollow husks with their respective shade but both these things threw a wrench in that plan. You are the bad guy because of a big misunderstanding and difference in perspective. That’s all it is. And for most of the conflict caused in human history it was just that. People are more ignorant than evil.

Did you read the file Dev and Pop gave you near the end? You should read it. Also play again, things make more sense in your 2nd playthrough.

Yes, eventually all the replicants succumb to the black scrawl and die. The gestalts all have no “anchor” once the shadowlord is dead and they all lose their sanity as well.

Probably my main problem is that i was not caring about the history until after you got all the pieces, it's not that i was not following, it's that until then it was (almost) all "you have to save your daughter but i still don't understand the beginning of the game from 1300 years ago"
Maybe i can't understand a story if it throws all the plot in a specific moment, maybe i need it to be consistent in the whole game

Route B is the best part of the game and made its shortcomings worthwhile for me. Ending C and D, while important, aren't as major and honestly you can just look up the differences if you want. But if you don't even play route B then you have no room to criticize the game.
