Update Pokémon catching mechanics, it's supposed to be one of the core focuses of the game but it's hardly changed at all since Gen I. The Dex Nav was an amazing feature and should have been made standard. Maybe some Pokémon can only be found in the wild through a searching tool like that, after you get their Dex entry from an NPC or as a reward from a sidequest. Catching itself should be more engaging than just "weaken + status it, throw a (specialized) Ball and wait." They could add a very short and simple minigame where pressing buttons in time with the ball shaking actually improves the catch rate, like people have been memetically doing for twenty years.
Going out of the way to catch Pokémon should actually be worth it, so the regional Pokédex needs good variety and interesting options in every area. That was one of the biggest strengths of BW2 and XY, having huge variety from start to finish (300 and 453 when the previous most was 251 in Johto, many which were only obtainable from transfer or deep in the postgame) so the player had tons of Pokémon to collect and build their team(s) with.
Even so, there are plenty of Pokémon that most people never use because they're just not that good. Not every Pokémon needs to be as reliable and well-rounded as your starter, and it's practically impossible to give them all their own niche since there's hundreds of different lines, but a serious effort should still be made to bring weaker Pokémon up to par in terms of both stats and movesets. They've made baby steps toward this since Gen 6 but there's still plenty that could be done.
Double Battles should be much more common, if not the standard format.

Certain battles/encounters could be made more interesting without changing the core mechanics
Legendaries could feel like proper boss battles by giving them advantages like permanent weather/terrain in their favor, immunity to status/debuffs, calling for help from wild Pokémon, etc.
Something like raiding the evil team's base could feel like they're not playing by the rules by having them fight you 2-on-1 or 3-on-2, or having "gauntlets" where you fight more than 1 trainer/6 Pokemon in a row (ideally in the same "battle" but successive encounters without breaks would also work)

fuck no. health, status, and ball type are a good enough combo for catching mons. I wouldn't be opposed to tweaking the chances like catching overall being too easy or legends being god awful chances.
I wouldn't mind a total reworking if it meant pitting your skills ingame against the capture rate, not a shitty minigame
