Valkyrie Profile - Covenant of the plume gives you an item that lets you buff your allies in battle (its a tactics rpg, like fire emblem ore FFT) but at the end of the battle they die permanently
Not quite 100% the same but its a cool mechanic
Armored Core. Most lategame missions don't even give you the choice to bring allies along with you, and the vast majority of characters you are theoretically aligned with will either die due to the warfare surrounding you, attack you for one reason or another, or wind up being the primary target for your next important mission. Almost every game ends with only a minute fraction of surviving pilots, and you never end with any friends beyond your operator and maybe a pilot or two you haven't yet upset.

In "Divinity: Dragon Commander", there is a newspaper that shows the updated casualties as a result of your leadership during the war effort. Any loss during battle is counted. I can't recall the effects of dragging things out too long though.

The most blatant examples probably being Last Raven (literally nobody is your friend by the endgame except your Operator), For Answer (one ending makes you into an omnicidal monster), and Verdict Day (virtually every other relevant pilot at this point is dead, and you are the only noteworthy one remaining alive in a world that is about to be destroyed)

EDF does this a lot. The last missions tend to be you and a few select others as everyone else has been killed by the ayys

Don't forget that the earlier games gave you a chance to cheese it by going into debt and allowing you to sell your PC off for science experiments that some are just bullshit OP. Then Last Raven arrives and EVERYONE except you has those cheats.

Soul Nomad evil route, you kill off people who were your allies in the normal route, the people who were along with you for shits and giggles eventually get scared of how evil you get and leave, and then finally everyone left in the entire game joins forces to try and take you down.
