If you kill her then all that happens is that cutscenes that have her in them no longer play.
However the plot doesn't account for this in any way so Skullface still gloats about how the 3rd English strain is near you and you still have the code talker tape about how skullfuck was probably implying that its infecting someone who loves you but doesn't speak.
TLDR: you just get less content and the plot makes less sense
