Deep Rock Galactic has a great atmosphere. "Dwarves in space" works surprisingly well, and the game really makes you feel like a member of a team of hardcore dwarves that fucking love their dangerous jobs.

If by top 3 you mean top atmospheric and not most atmospheric, period. Also Grim Fandango is great throughout, as is TLJ but no matter how much atmosphere there is they're simply not as interactive and therefor engaging as these three.
I agree with OP on metroid and DeS. A lot of it had to do with the music and sound effects. The rain in Tallon overworld, the music in the ice levels. Same is true for Demon's Souls. Like the Mind Flayer's bell in Tower of Latria.

its called art direction. It was brought to life and looks better than generic games these days.

Ezio trilogy is absolute kino. I think after that the series got progressively worse (Black Flag was the only one I bothered to play. I was really excited about the indian/civil war one but got bored pretty quick)
Echoes and Corruption did it better but Prime couldn’t change the wheel too much because it was just shaking how Metroid could be 3D
