Miyamoto was involved in Doki Doki Panic and Mario Galaxy so Birdo and Rosalina gets a pass. He hated the background of the later, so she got nerfed in Galaxy 2

With Diddy replacing Junior in Double Dash, it seems like Miyamoto begrudgingly accepted Rare's DK as the "default" Donkey Kong. After the buyout, Nintendo could've EASILY switched back to the arcade design and never reference Rare's stuff again, but they didn't.

Nintendo pretty much considered the SML series as part of the main series nowadays. SM64DS is a remake/sequel to one of the main game so yeah it count as well.

It kind of sucks, honestly. I've maintained that Toadette is the best Mario girl after Daisy, but I feel this extra attention is going to make her as unwelcome as Rosalina was for a while.
