As far as some of nintendo's franchises go:
Mario: Yes, i think this would be fantastic. Plenty of characters/enemies to pull from. Donkey Kong could probably fit here too.
Pokemon: I don't play pokemon, but it seems like an obvious choice.
Metroid: As much as I love the metroid series, there's not enough characters to pull from.
StarFox: It could work, but I'm not really sure if anyone would actually be interested.
Retro: Kinda of a pipe-dream, but this would be so cool to see.
Animal Crossing: Would be hilarious, but no.
Smash Bros: It would be a little strange in conjunction with other Nintendo musous, but this would be a great way for characters from smaller franchises to get a chance to shine

I'm disappointed P5S is just P5 stuff rather than a full Persona crossover or even SMT musou.
