why wasn't metroid prime ported to 3ds?

You could try out the romhack Supernova Sun. It makes the other trainers more challenging. The game is still shit at its core, but since you already bought it, it's worth a try.

The SMT games, Kid Icarus Uprising, Animal crossing, bravely games, Dragon Quest games are ones id recommend off the top of my head. you're also able to play most ds games off your sd card if you can get homebrew. then there's hundreds of good ds games like TWEWY.

Personally, monster hunter 3u, 4u are the ones that i played the most, zelda link between worlds is very good and play n64 zeldas if you haven't, kid icarus, luigin's mansion 2, mario 3d land, mario kart 7, smash, animal crossing, rune factory 4, etrian odyssey games (i played 4 the most but never finished it), xenoblade 3d (my fav jrpg probably), kirby games, yoshi's woolly world, metroid samus returns, dk coutnry returns, too many stuff, i can't recall everything.

As other users here have said, Homebrew is your best option. Using it you can pretty much play the entire Nintendo portable library (install 3DS and VC games via FBI, and use TwilightMenu++ for DS games).
