Each time you fight a Digimon you "scan" them. Once the progress hit 100% (around 5-10 fights) you can duplicate them in the Digilab.
After that you can pretty much do whatever you want with that Digimon. Each Digimon can evolve into several other Digimon or devolve into a prior form, making it possible to obtain the majority of Digimon from a single one.
You can use whatever you want. The only limiting factor is the party size (each Digimon takes up "size", the higher evolved it is, the more size it needs), which scales up pretty generously the further you progress in the story.
