Only the "join together" bit for the credits saved the ending for me. The actual final boss (9S or A2) was super lame. They barely had any health and only one phase.

Yes, they can't override that program. During the final battle between 9S and A2 he even says something along the lines of "Why do I desire the touch of something that no longer exists?"

A lot of it is in side-quest or can be inferred.
Some important details are in spin-offs/supplemental material which kind of cheapens the experience to be honest famalan.

No argument there, but it would be very difficult to implement all that without some kind of pace-breaking flashback arc or somehow getting back memories that are supposedly deleted to erase the evidence.
There was no real "good" way to handle this in the game other than the vague hints and the sudden 2E revelation foreshadowed by a sidequest earlier.
There are other subtle nods, like 2B getting angry and clenching her fist in the beginning of the game around 9S, 2B pushing the "emotions are forbidden" thing even though she's literally the only one pushing that as a rule, and 2B's "why does this always happen?" during the route A/B endings.

It was the best that could be done.

It's pretty fucked up. Like everything in a Taro game really. Vaguely unsettling and sad, all the way around. I wouldn't have it any other way.
The dub is very good and the dialogue and vocabulary is excellent.

You really don't and even if you did, it would just make this game's story feel that much more pointless.

You definitely wouldn't want to first-play this game on Hard with JP. There's a lot of plot-critical lines during fights, and trying to read them would get you killed.
