The Japanese Zelda website has an official timeline, and every branch ends in BotW. It has some mutually exclusive elements from different timelines too. So the most sensible explanation is that some sort of time fuckery convergence event forced the branches back into one unified timeline, which BotW is the product of. Presumably Demise's curse is what keeps bringing Ganondorf back.

Vah Medoh is named after Medli, the Rito sage from the Wind Waker, but Hyrule's looking pretty good for having been wished to be "washed away" by the King. The Master Sword should be stuck in Ganondorf's head at the bottom of the sea too.

So, in order for it to be any one timeline, you have to reconcile a bunch of things that don't make sense for that timeline. In order for it to be one timeline, you just have to assume that somehow a convergence event can happen.

Ganondorf is pretty much impossible to get rid of. Even if you kill his physical body, his spirit will hang around and wait for some absolute madman to resurrect him, or he'll be reborn to do the same shit all over again. The Demise curse picked Dorf as its' favourite host, so he doesn't really have much say in the matter. He'll keep returning and get his shit slapped, becoming more and more pissed off every time he fails. As Calamity Ganon, he doesn't even care about the Triforce anymore, he just wants to stomp on all civilization.

Also, if WW wasn't involved, the Koroks would still be Kokiri, since nothing happened to force the Kokiri to change into Korok, like what happened in WW.
And evolution doesn't work like that. An intelligent race of bird people doesn't pop up in 10,000 years. Meaning either the Rito were there all along or members of another race randomly turned into birds.
BotW only make sense as either an entirely different timeline outside of every other game in the franchise, or a convergence of all the timelines into one.

If the Gerudo only have one male every 100 years, Ganondorf's descendants aren't simply going to stop appearing in the world because some curse is lifted, or Link kills him. Ganondorf isn't just one guy, it's several guys, like Link and Zelda.

First, it can't be the Adult timeline because WW Link perma-kills Ganon forever. Literally purges the evil from his soul and "frees" him of the desire to conquer Hyrule.
The fact that there are Rito in BOTW doesn't disprove this statement because they added Rito to cutscenes in the HD version of TP.
Furthermore, if it really were the adult timeline then having landmarks like the Temple of Time would be impossible since "old" Hyrule was washed beneath the sea permanently, forever.
It's either the child timeline or the hero defeated timeline. On one hand, you have explicit references to the Twilight realm which leans it to being the child timeline. On the other hand, you also have explicit references to the Hero of Time who never existed in the child timeline, leaning things to the hero defeated timeline.
Things also lean more heavily to the "hero defeated" timeline because of how much more insistent Ganon is at resurrecting himself in that timeline, relative to the child timeline. I guess the bullshit with the Twilight realm happened off-screen in the hero defeated timeline at some point in the 10,000,000 years between OOT and BOTW.

TLDR there is compelling evidence to suggest that BOTW belongs to the hero defeated timeline.

He can be temporarily slain, sealed, or otherwise 'stalled', but he has something resembling a vital, permanent, divine essence or aspect and he cannot be denied.

If you think about it, BotW Hyrule is ridiculously ancient. Before the starting point of BotW a 100 years had already passed. And before that the last battle with Calamity Ganon was 10,000 years ago. I don't even think humans have lived so long on Earth (don't quote me I don't know and I didn't feel like Googling).

Of course, the King took the threat very seriously so the battle between Calamity Ganon and the forces of good, including the Guardians while taking place 10,000 years ago could have had some other battles in between in the meantime.

I feel like BotW took place after Wind Waker. The sea salt for instance, the mountainous terrain, how ancient the kingdom actually is (over 10,000 years) the Rito and Zora existing at the same time.

Skyward swords story for people who didn't play it:
The three great goddesses created the world and everything in it. They left the world in the hands of Hylia, a lesser goddess and returned to the heavens. The goddesses left hylia a small part of their power, the triforce in case anything bad should happen. Eventually the demon king demise, basically an evil God, invaded the world with his minions (all the monsters in zelda). With great difficulty Hylia sealed him temporarily. Recognizing that the seal would soon break she decided to find a champion to defeat him and reincarnated herself as a human (Zelda). She and link go on journeys and he eventually gets the triforce and defeats demise. Zelda (Hylia) makes it so that link will keep reincarnation and demise curses them for all eternity. The only "permanent" death we've been given so far is at the end of Breath of the Wild when Zelda claims he so completely gave in to the Malice that it utterly destroyed his essence and ability to reincarnate. That said, every instance of Ganondorf in the timeline after Ocarina of Time is literally the same man. I'd be willing to bet this is actually a completely different Ganondorf. Even the "ancient history" of BotW is a long time in the future of the rest of the games.
The real question is how he's alive when BotW said that Calamity Ganon was the result of Ganon giving up his ability to reincarnate. Either that's been retconned or there is some sort of fuckery going on we don't understand yet, like maybe that isn't really Ganondorf as we understand him (the human form of Ganon)

One thing that raises some questions is that Demise wanted to seize the Triforce and use it to conquer the world. Which suggests that Demise is even able use the Triforce, something we know is impossible for the gods. So, Demise isn't the same kind of being as the Golden Goddesses or even Hylia. Which means either there's stuff the goddesses didn't create, or they're the ones that made Demise too.

BotW merges the timelines. This may make no sense to you but it is a very common trope in Japanese fiction. The way this works is if you think of time as not a stream on many tiny moments but as one bigger "thing." Think if you draw a circle on a piece of paper, you have changed part of the paper but past that part there is a part that is unchanged. With this kind of thinking while one action may change things in the short term, the long term is unaffected. Like I said you see this a lot in Japanese fiction.

Okay here's why the timeline exists. OoT was extremely popular. Thus, they decided to make ALL OF THE NEW GAMES sequels to OoT, because a sequel to OoT would sell more. Majoras Mask, WW and TP were all sequels to THE SAME GAME. Obviously that made no sense which is why multiple timelines became necessary to explain why they made 3 sequels to the same game.

It's the Downfall Timeline, so presumably this is Ganondorf having reclaimed the pieces of the Triforce from Link and Zelda, which probably satisfies whatever criteria the Triforce grades people on. Even still, the Triforce rules lawyered him and interpreted his wish to rule the world as a wish to rule over the Sacred Realm, transforming it into the Dark World in the process, but leaving the regular world untouched.

Phantom Hourglass isn't in "Wind Waker's world" per se. You end up in the Ocean King's realm, a parallel world like Termina.

Din isn't explicitly evil or good. None of the goddesses are and its reflected in the Triforce not being able to differentiate between good and evil. It just makes the wish. And the golden goddesses just are.

This was the first incarnation of curse and it was by far the fucking strongest. They realized that they were fucked if this kept happening. Their solution was both brilliant and terrible. They replaced the Gerudo King in the cycle of reincarnation. They replaced his soul with the sentient part of Demise's Curse creating the Ganondorf we know. The soul of the Gerudo King is the arm we see sealing his own corpse which has the majority of the curse within it.

Link HAS to go back to the past before everything bad happens, because by the end of OoT because he doesn't "belong" in the future. He could stay, but there's nothing there for him. The Sages are all dead, and Zelda is responsible for rebuilding a destroyed kingdom that was, by definition, a victim of genocide. Him getting to prevent that future is a bonus.

As for Navi, she HAS to leave Link at the end of the game. He's not a Kokiri. He was only allowed to have Navi because the Great Deku Tree gave permission for the partnership to happen. Once Link's journey was done, Navi's mission was complete, and she had to depart.

OoT Link wasn't a victim of negligence, he was a victim of causality. The fact that he was even adopted by the Kokiri is because his father was butchered and his mother was hunted down until she died on the Kokiri's doorstep. He was never meant to have a happy life.

As to why they sealed him instead of killing him outwright could be to prevent future reincarnations from happening, and instead permenantly forestall the cycle, but ultimately we will not know until we play the game.

The Japanese text that was translated as "curse" in Demise's speech is 呪縛. This is also used in Japanese to mean a magical "spell", usually one that is a lingering restriction, and implies that it is something the speaker is actively imparting on another party.

Considering that the Yiga were still in operation even into modern times and seem to worship the Calamity, it would make sense that they know it's true origins. The Shiekah more then likely knew exactly what the Calamity was and how to counter it, they made weapons specifically for that purpose, on cue for the Calamity to form and be stopped.

The only question now is, why? What did they gain from this? A more prosperous Hyrule? They did seem to make life easier, to the point that no one had any fear of monsters anymore. But then everything was deactivated, sealed. When the King found out where all this tech was being powered from? Even if the Calamity were to return, was that really so bad? Ganondorf would return anyway. Or was it because the King had already seen Shiekah obsessing over Ganondorf, even worshiping and he couldn't chance it. He could never be sure which of them were traitors or not, so he had the whole clan banished.

I think it's more accurate to say that zelda as a series has an 'unreliable narrator'. BOTW isn't a convergence story, it is a common end to each timeline. It's kind of unclear whether Ganondorf has reincarnations like Link and Zelda or is the same person every game. Shiggy Himself said it's always the same Ganondorf but I don't think he has anything to do with Zelda anymore. Hyrule Historia states that the Ganondorf from FSA is a different Ganon than the main one. So at most there could only be 2. And there is that Pit/Palutena conversation that Ganon revives just like Link and Zelda. But that's Smash bros so idk. Basically it's dumb and don't think too hard about it.

FSA really frustrates me in that regard. And it's not just the Historia, the claim is reinforced by the stated origins of Ganondorf in that game, which differ from his origins as described in OoT.
You could make an argument that details were misremembered or lost to history, but then again, the Historia itself is pretty specific on this topic.
