Because they had to cut literally half the game. Part of the reason the legion is so unlikable and completely irredeemable is because their entire side of the mojave was cut. Initially when you crossed the river, you were going to see how the legion handled their little slice of the desert, see citizens under their rule, do quests there, etc.
But all that got cut because of the greedy zionists running zenimax.

As much as I dislike the Legion, I think with more quests etc. like you said it would have been a much more gray area. It's surprising how good that game came out with so much cut content, similar to Halo 2
