Basically, Samus is in like a special military force, she's a special kind of bounty hunter like all the others that work for the Federation. She does get paid but probably military like.

Because originally they didn't know what the word actually meant and thought it sounded cool. When Retro wanted to add actual Bounty Hunting to Prime, Nintendo/Sakamoto were confused and didn't think that was in character for Samus. Retro had to explain that the word they were looking for in English was actually Mercenary, but it had become so ingrained that they kept it as Bounty Hunter and rolled with the idea that she did Bounty Hunter/Mercenary Missions for the GF against the Space Pirates.

Like another user said, the suit is "biological" in her dna or some shit, so it would make sense that the suit itself is coded as a core part, and upgrades are assimilated as vestigial DNA that would eventually be discarded.

It's actually really inconsistent. Bonus endings for Metroid games show she can physically remove her helmet, and other times she can materialize her suit at will. Not just Other M, but Zero Mission, Prime 2, and Prime 3 canonize this.

No, it's just a gameplay reason. Retro would try to explain it in the Prime games by making her suffer damage or other stuff which would cause her to lose most of the suit upgrades though.

Retro said somewhere that a portion of Prime 3 was going to consist of choosing bounty targets and tracking them down to various planets, but Nintendo was appalled at the idea. Callnig her a "bounty hunter" is seemingly a case of the Japs picking English words that sound cool without understanding what they mean. Notice how the manual for Metroid 1 calls her a "space hunter" instead.

Not really. The Prime games try to sorta justify it by having her go through some really arbitrary bullshit at the beginning of each (knocked against wall, dogpiled by monsters) that makes her lose it all. Personally, I just think she puts the stuff back when she's done. She definitely gives the Luminoth their shit back in Prime 2, and she was raised by the Chozo, so maybe she just sees using the various Chozo artifacts as borrowing them and feels obligated to return them to their resting places. The only time she couldn't feasibly do that was in Super, which led right into Fusion, where she got her whole suit mangled anyway.

The suit is a piece of physical hardware that she has the ability to somehow summon or dismiss at will thanks to space bird powers. It is entirely corporeal technology, uses ammunition, is vulnerable to being hacked, etc. If it is a physical entity it stands to reason that she would physically control it while being physically present inside of it.

I really wish you learn how to comprehend, the suit is integrated with her system while it is on, when she gives a mental command to take it off the suit dematerializes and is stored in the Zero Suit or she can physically take it off after a mental command.
