JRPG's generally do this, but I find Suikoden I & II especially satisfying because the story is so good and not generally Japan bat-shit retarded.
It very naturally progresses from being just the good 'civilian' to 'hey, the empire might be doing some evil stuff' too little skirmishes, recruiting more member, finding a base of operations, to full on epic war battles. All the while with very endearing characters.
The Wonderful 101 pretty much follows the progression of Gurren Lagann to a T.

This is the objectively right answer. Not only does the game basically tell you that you're a nobody immigrant sent as a prisoner, seen as a nobody foreigner by everyone, but you start off feeling like a nobody who has to pay to use the Silt Striders and runs at a speed of 1 mph and can easily get beaten up by random bandits. Then later in the game you can literally fly and levitate over entire cities and kill physical gods.

You start off as some guy punching trees to get wood to becoming an overpowered winged guy with power armour with enough spells and guns to decimate bootleg Godzilla and Death itself. Unfortunately because it's a Java game you can't get any farther than that in terms of "battles of epic proportions" you can get pretty close though, most of the space mods kinda suck and the mech mods are left incomplete (that Metal Gear Rex mod still doesn't have the fucking railgun)
There's also Terraria which does the same thing except you can fight shit like the Moon Lord (which is basically bootleg Cthulhu) and become pretty fucking OP and turn into a bullet hell dispenser, despite again starting off as some guy that builds a wooden house to survive.
I think the second Drakengard game had something similar to what you're talking about although that might just be my memory being shit.
