There are a lot of objectively bad things about the way her character is used that people tend to dismiss. Personally I find it really jarring how fans will shit on Marie for being a Mary Sue but ignore how Makoto is the same in many respects. Makoto was my favourite pre-release because of how she was characterized in the trailers, but her character in-game is treated with some obvious favouritism. She lacks any defining character flaw, unlike the rest of the cast. She is regularly used as an infodump to move the plot along, and this is handwaved away simply by saying she's smart. The rest of the cast treats her with constant reverence even when she makes obvious mistakes. Compare her character to Naoto in Persona 4. Naoto is an incredibly smart detective, yet even she makes mistakes and relies on the rest of the group. The investigations in P4 are enjoyable because each character makes contributions that are valuable. Yosuke and later Naoto make most of the deductions, but those deductions are made in the context of conversations involving the whole group, with ideas being proposed and dismissed until everyone is in agreement. In P5, characters mostly just react to things happening until Makoto gives the infodump, and then everyone nods in agreement. This happens even if it contradicts their character. For example, Morgana berates Ryuji for suggesting that they go through the front door of Kamoshida's Palace. But when Makoto suggests essentially the same thing for Kaneshiro's Palace, it's treated as a great idea. It's sloppy writing, and it makes me hate her character more. I compare her to Marie because Marie's character wasn't the main reason she is disliked, it's the way she was included. It feels like you are forced to like her and spend time with her. I got the same feeling from Makoto. She has so much dialogue and gets so much positive feedback from the others that I find myself resenting her when I wanted to really like her.

To add to my autistic rambling: I think the problem is compounded by the nature of waifufag arguments. Obviously everyone's waifu is the greatest being to have ever be conceived of by mankind. But this makes Makotofags seem all the more obnoxious. By insisting their waifu is perfect, as all waifufags do, it sounds like they are repeating all the annoying nonsense from the game, which also says she is perfect. It's amusing to debate who the best girl is because you can find different things to like about each of them. I personally wasn't a big fan of Chie before all the fanart and shitposting about her cuteness began to win me over. Makotoposting just deepens the divide because discussion of her positive qualities just makes me wish we got the shy yet secretly brash and hotheaded firecracker we were promised instead of the infodump Mary Sue she turned out to be. The obvious criticism that haters just hate her because she's popular misses the heart of the issue entirely, which is that she's popular for very obvious and shallow reasons that only serve to diminish her character instead of making her more fleshed-out and interesting.
