The issue is that the game does absolutely nothing to establish the massive timeskip that would be necessary to explain how he went from being imprisoned in the twilight realm to meeting Zant (two events which would have had to take place 93 years apart from eachother). The way the game frames it it appears that he almost immediately met Zant after being sent to the twilight realm.

Did he? He didn't even use his own powers (assuming he had any) since he just used what powers Ganon gave him. So literally any other twili could have been as useful to him. The only reason he used Zant was because Zant had a motive to work with him (butthurt over not being made ruler). Surely, over the course of 93 goddamn years, there would have been another Twili who would have been willing to work with him for power.

Recall that Ganondorf is a Gerudo leader, and the Gerudo were likely a hostile threat to Hyrule Kingdom during the Unification War barely a decade prior.
