Wrap up the federation thing asap. Don't make th the antagonists: Metroid does not need a Weyland Yutani.
Maybe they could send her on a suicide mission to bumfuck nowhere as penance. Maybe she's just on the run and outside of the scope of known civilisation to escape them. As long as they're not the primary antagonists it's okay.

Samus fucks off to a random remote planet. Federation tracks her down and sends in a bunch of bioweapons and supersoilders to kill her but obviously fail.

Please, stop the Metroid breeding thing. It's overused, both the pirates and feds have done it enough.
If you want a new twist on the idea, through the rogue chozo in the mix. Maybe they're making a new bioweapon?Maybe they're raiding Federation research facilities trying to erase everything they know about Metroids?
