Any version on an actual Wii is the best way, but Master Quest on Dolphin is probably the best option since most N64 emulators and kind of shit in comparison.
Play original N64 version with CRT.
3DS version wrecked the art style.
You'll get the best framerate with an n64 emulator, but dolphin is fine too.

original if its your first time, emulated or not. the 3DS version removes the atmosphere from the darker areas of the original IMO even if there are improvements in multiple other aspects. Going through the water temple without the touchscreen of the 3ds is a rite of passage.
It's not my first time but I was considering the accessibility of this game in 2019 with virtual console not being an option if you're a legitimate consumer the options are rather small and I think nintendo should rerelease it again. But anyway I know how ganon looks a little shittier in the new one and they removed blood but I love those quality of life improvements, I just really wanted to play on my TV but options are funny in 2019 and I'm not entirely sure what everyone thinks the best option is.
3ds is probably the best if its not your first time, just be aware of the loss of atmosphere in some areas

Basically, play ocarina of time on n64, play majora's mask on 3ds. That's how i did. Or do it vice versa. Or you can just play both of them on 3ds or n64. Your choice. I liked that they felt different for me.
Never ever play Majora's Mask on 3ds that game was wrecked especially the last dungeon

play the n64 version of both first, play OoT on 3ds after that if you want. Never play MM 3ds

that's tough. strictly in terms of gameplay, and presentation, the 3DS version, but you have to accept that Grezzo fucked up some cutscenes, and the text crawl doesn't have the "dynamics" it used to on the N64 (Ganondorf says heh... heh... heh slowly, and it's insync with his "hmm hmm hmm" sound, whereas the 3Ds version just plops the whole line out while he does his slow laugh). overall, 3DS version, unless you want the OG experience.
They changed how swimming as a zora works and it feels horrible, they messed with the bosses instead of keeping the same like ocarina of time 3d did, they messed with the giants mask and the battle in the 4th temple takes so long that enough players thought their game might be having a problem, it's even suggested on google.

too late, I set up epsxe and everything. I just got it for FF7 and I'm sure it's one of the games the emulator is optimized for
