Goomba yes, Koopa's body type isn't unique enough.

It really was the best choice. Shy Guy would have also worked but Goombas and koopas don't have enough to them.

Kamek is too conventional. Very popular in spin off games, easy to make moveset.

I love the plant but part of me would have loved a Goomba even more.
Not just any Goomba, but the very first one you face in SMB, with the trailer implying he's been following Mario ever since and only now got to him, having obtained every power-up Goombas have ever had in the games like the spiky hats of Paper Mario.

Even better would have been that a literal Goomba with a hat would have made it in.

Goomba would have been too similar to Mario. Koopa just a weaker version of Bowser. If you go back to the original, you see these things right off the bat, They're a prolific enemy and iconic of the series.

you use it to control space on stage, punish moves that have a lot of end lag, obscure what your next move is going to be (nothing, a smash attack, down B, patooie, etc), or to pressure someone when they are at the ledge

it racks up damage super quick if you grab someone while they are inside of it too

Shy Guy does work too in that it probably has the most variants alongside Piranha Plants thinking on it. Fly Guys, Stilt Guys, Spy Guys, the flower ones from yoshis island, the ghost ones, Fat ones, spear guys (the noise they make and their dance would be a good taunt), Boom Guy, Bandits for grab animations, and the ones on fire.
