I considered it, alongside Limbo, but those games still had effort put into their graphics and they weren't very successful. Minecraft showed the world that you can make a game ugly as shit and still get tons of money for it. That was the point where indie exploded.

Well, that is true, but lootbox isn't really a design thing.
For example, if you remove Half-Life, while it may delay such games, the environment of gamedev would develop completely differently, and pieces of what Half-Life did might get implemented in one title and something else in another and by the time someone finally puts it all together, it no longer is that impressive and is less likely to be a trend setter,as people have seen it all before.
Lootboxes however concern monetary policy. Gacha and "mystery pack" have been thing for decades, its an industry that developed complete separately and was only waiting integration into vidya.
In our case this came as a result of Wilson seeing merit in the Pro Team or whatever that FIFA cardgame was called.
It could have as well been some Ubisoft executive seeing his kids open up Kinder Eggs or some Western Executes going on business trip to Japan and seeing Gacha machines or even worse, some nips bringing it over to the West.

Ultimately I would have to say: John Madden Football 1988 for the DOS. If I recall correctly, EA more or less swindled the code from Bethesda to make that game happen. Erasing this game from existence might have substantially crippled the revenue from EA and prevented their parasitic growth to this day.
I can already tell you've never played DMC1 beyond normal to say such bullshit. DMC3 was a directional change entirely. Enemies were walloped with health points, and you were gives much more moves that all do piss for damage and removal of critical hits across enemies. If it was a true refinement, the game would have been based on speed and efficiency, where the mission rankings clearly encouraged, rather than jacking enemies off in the sky.
