Not just you. Not surprisingly though, I played that shit as a kid so I had no frame of reference for the game's difficulty.
The caterpillar boss and the moth boss are really the only ones I had trouble with. Caterpillar kept knocking me down and with the moth, I kept running out of magic power trying to hit him with that flame rod.

They're not so much hard gameplay-wise as they are punishing. Damage in the dark world ramps up quickly, and Kholdstare/Vitreous, while rather simple, do a shitload of damage and force you to go a long way to get back to the boss room if you die. Ganon also does a lot of damage if you don't have red mail.
Mothula is a fucking bitch though no matter when you fight him, Tempered Sword at least makes it more forgiving.
This is such a good boss
It probably has to be the final boss from Spirit Tracks, mostly because of the music.

More like a mini boss, but it was my favorite.
The sword duels with Ghirahim and Demise were fun as fuck.
Not the fight itself but the lore implications behind Phantom Zant.
Darknuts were so cool in that game.
They're the only design of the Darknuts that I really love, WW's is a close second though.

I liked that he was a boss who wasn't some evil twisted creature, but just a test who harbors no real enmity towards Link

Gohdan is truly underrated and goes to show that every Zelda game has at least one good boss fight.
