How are they going to handle things like carrying over progress from one game to the next with a four year gap between episodes? What about the large amount of side content, some of it took quite a while to progress through, are they going to shove all of that into episode 3? What about backtracking? It just goes on and on.

Since all of that was cut, the tattoo doesn't make sense in the final game. All it really tells us is that Hojo likes numbering his subjects across multiple experiments.

It's a bit convoluted, but from what I gathered it's sort of a test of will. Jenova is a parasite. It infects, it spreads, it corrupts. It turns creatures into horrible monsters by exposure to it.
For years there was an argument over whether it was Sephiroth or Jenova in control, and I think the fault in the argument came with a misunderstanding as to Jenova's nature. Many consider Jenova to be a character. Yet Jenova through her lingering appearance has never displayed sapience. It's a virus. And so Sephiroth was never in control. He succumbed to madness and was consumed, and regardless of if its his personality, he's being whispered to and driven by Jenova. He's carrying out the will of the Jenova lifeform.
