In Half-Life 2, Alyx was destined to die in the Citadel Explosion when Gman takes Gordon. However, since the vortigaunts intervene, she doesn't die, and it fucks up Gmans plans, which is why hes angry.
He tries once again in White Forest with the Hunter but again fails, realizing that the Vortigaunts know his shit, he waits until they are occupied healing Alyx for him to talk to Gordon, showing his disdain for the Vortigaunts trying to get Gordon to turn against them.
However, since this doesn't work, and a Vance must die in the series, he instead kills Eli instead of Alyx. You can even see him on the monitors when Aylx says, "Prepare for unforseen consequences"
