The overall goal of the blade system is to use the experiences of blades to create new evolutionary data for new titans. The idea is that only interesting people are gonna provide any meaningful data to the blades. So if you're essentially a loser or a total by-the-books guy the blade has no interest in resonating with you.
The idea stats tie into this and affects how good the blades you resonate can be. There's a reason why these stats are called Bravery, Truth, Compassion and Justice, its supposed to represent the qualities the blades are looking for in their drivers I think.

Pyra/Mythra are the only bad voices through the whole game. Rex's is only bad when he's yelling, and that's really only during the first chapter. Everyone else is fine.

That's not really accurate. The only 'goal' of the Blade system that Klaus mentions is for Blades to prevent humanity from repeating its mistakes and creating another person like him. They collect data, relay it to Pneuma and Logos, and receive evolutionary code that changes them over time until they're eventually ready to become Titans, but the actual point of the Blade system is bigger than just 'make more Titans for humanity to live on' - that's just one step of the process.
And from the way he explains it, the original Titans came first, then Klaus started having doubts and added in the Blades to ease his worries.

Well the first thing I noticed is that the element orbs appear a lot later into the fight, and there's some extra mechanics in the base game that don't feel that rewarding or important. It was still very fun though

Its a single player game and there isn't anything to my knowledge that "requires" top tier blades to beat.
I used Perun for the whole game and NG+ and challenge modes because she was my first gacha blade and made me diamonds. Only well into NG+ and challenge mode did I even realize she was one of the worst blades in the game. But who cares, all it did was make me find creative ways to build around making her work anyways. Will I ever clear superbosses or challenge modes as fast as someone using fiora or qt314? fuck no, but who cares I'm having fun with her.

the game suggests that 'aptitude' is something people either have or don't have, and applies to all core crystals equally - if you're good enough to resonate with your first core crystal, you can keep going and get a bunch of blades if you want without any worry.
but if someone who would fail normally awakens a blade from a "clean" core, does that still apply? since they're a driver already, would they just be automatically accepted by a non-cleansed core, or would it still reject them?

The game is admittedly iffy on the subject, but the way I see it, Core Crystals become pickier over multiple resonances as the data they need to evolve because more and more selective. Fresher cores are indeed easier to resonate with for the layman, but contain less advanced Blades in return. I think the "any Driver can resonate with any core" thing is mostly a gameplay convenience.
Amalthus' cleansing ritual really does improve the successful resonances rate, by wiping the Core of its data and resetting it back into a lesser Blade, thus making it usable even by the least worthy of people. He's single handedly almost the entire reason that "common" Blades are common and "rare" Blades are rare.

The more I think about it the more I'm convinced that Xenoblade 2 would be a better game if Pyra/Mythra had the MC role and Rex - while still being important and playing a similar role in the story - wasn't the main focus and didn't take over the plot as much in the last couple of chapters.

i count myself lucky that XC2 never crashed on me, though i did have one instance of a lockup XC1 3DS
after a battle with some turkin and their boss in lower gaur plain, near the ant pit, the music for the entire game just completely stopped mid fight. continued anyway because i was curious to what else broke, started fighting a horde of ants and the music still didn't come back neither for the gaur plains music or the battle. starting a chain attack let me use my first party member's attack but wouldn't swap to the next, so it was basically just me seeing the camera move around slightly while looking at riki and the ant he just attacked
never was able to replicate it either, and i haven't heard of anyone else having a similar issue so maybe i pissed off alvis that day

I thought it was clear xenoblade wasn't going to show you everything about its world as the war and other political stuff was quickly shoved to the sidelines to focus on the characters and rex's story, the entire point of view is all based on rex and his knowledge to invest the player, it's not dark souls

Nobody's forgetting that Torna takes place during the end of the Aegis War, or that it establishes that it lasted about a year. And of course I don't expect it to show everything.
The issue with it is that it fails to even reference these details in passing. They're important enough to still be remembered hundreds of years later, but if you only played Torna, you wouldn't even know about them. Even just having them mentioned by a single NPC would be better than absolutely nothing.
Her healing abilities probably weren't anywhere near as powerful when she was a regular Blade.

That's probably the worse thing about becoming a Flesh Eater. It gives them exactly what they would need, but far too late. Jin got super speed and slow powers, which could have let him grab Lora and run away. Nia got the ability to heal any wound, even up to missing limbs and possibly even that if she was fast enough, could heal a fatal brain injury and not have the person die, which would have easily been able to save her sister, as she could rewrite the genetic code of the virus infecting her.

Because the father was being selfish. He didn't just want to save his daughter, he wanted to live with her. Aside from that, he was also a Lord and the only parent the girl had. He's not going to leave her in the care of a Blade. Also, we don't know anything about the method of becoming a Flesh Eater. For a more complete merge, it might require that the human being eaten was someone that Blade cared about. While the father was Nia's Driver, he didn't care about her all that much, while Nia and her sister were in each others company every day. Nia eating him, probably wouldn't have given her powers at all.

We don't know the reasoning for that. If anything, he might have already resigned himself to the idea of his daughter dying and putting Nia in a position where she was public as his 'daughter' would just make things covenant and avoid people asking questions. He could have been altruistic and Nia's opinion of him seems fine, aside from trying to make her act like a Lady. But it could have been more sinister. Remember that the general consensus is that Blades are tools. So it does seem odd that a Lord is the one treating one of them like a daughter.
A shame that we never get to hear anything about how Dromarch was treated to get a feel for the other side. The only thing we know is that Dromarch was resonated with and his behavior is probably due to Nia's want of a father figure.

I'm not so sure about that. Outside of Dughall, Amalthus and some of the sidequest villains that never seems like it's an overwhelmingly prevalent viewpoint. There are plenty of characters we see treating their Blades well.
Like you said, Nia's opinion of the guy is pretty good, and she even says her memories of that time are the happiest point in her life. And they got chased out of town because he was stealing money to fund treatments for his daughter, so I seriously doubt he was resigned to anything at that point. I can't see a good reason to think his motivations were really sinister.
As a side note, I always found it odd that nobody who talks about the lord's daughters ever seems to think anything about them was weird. I guess the cover story must've been that he adopted Nia or something, because if he tried to pass her off as his actual daughter that would be ridiculously suspicious.
