It wouldn't be an interesting subversion if it was done all the time.

I think mostly because no one wants to actually be bad. Can be fun for a while but after some time there's some dissonance. unless it's a purely sexual thing then it's a-ok.

The ending of Spec Ops: The Line could be interpreted as that desu

How is that a twist in Divinity 2? Aren't you a good guy from the start and just happen to become a dragon knight, but still good?

No one is the villain of their own story. Even the evil overlord sees himself as the hero of his own tale.

Handsome Jack is a good example of this. He's convinced to the very end that he was the good guy despite all the evil shit he's done.

Writing a compelling narrative for a villain protagonist is difficult because it has to follow a pattern. Doing 'evil' rewards you because evil can be done for the character's own sake, but you have to have a system like Overlord 2 did as well, where you are given the option to do 'good' to appeal to the average person's desire to be the hero, only for that good option to blow up in your face later. That girl you saved now has a town of villagers sent after you because she saw you use necromancy or something sorta thing. That way you get a more dynamic experience that shows why the path you took was bad in the end.
TLDR writing villain protagonists takes more work than writing macguffins for the hero to kill.
