I think it's less of a problem with Square and more of a problem with you not being 10 years old anymore. If FFVI came out today under a different title, no one would bat an eye at its "story" (or lack thereof)
there is a timer and everything in the game tells you to get off the floating island before it collapses or blows up or whatever, shadow doesn't appear until like 3 seconds left on the clock
also the random encounters are pretty vicious so shadow missing is not even on your mind, you just want to survive after the boss fight
the first options give no indication that waiting has anything to do with shadow, it seems more like an option if you want to explore the island but there is nothing to explore and hella strong monsters, basically you have every reason to leave
it was a pretty crazy thing back in the day when you found out what happened to shadow and that you could recruit him

Funny, because I played that game for the first time when I was 19.
After you defeat Ultima Shadow has a breakdown and runs away from the party, at first you're led to believe he would just join you again later in the game but its one of those things where the game doesn't give you any hints you have to wait for him, its before the internet became mainstream so it was probably a move to sell more nintendo power strategy guides. They also don't tell you how to recruiting him again, you can miss a lot of things in the game by just playing it blind.
