The game is built around using alternate buttons all the time, if you'd play Metroid Prime like Halo you would crab handle all the time. The lock-on serves as a more comfortable way to aim while still being able to use all the other buttons more fluidly.

twin stick controls are terrible and make you feel like you're playing as a cripple. thank retro they steered away from that entirely.

I personally prefer the GCN controls, using the Wiimote is kind of tiresome when you're just exploring

idk what the hell you're trying to say, MP plays nothing like Halo, and that control scheme wouldn't work. No melee button, carrying 4 weapons necessitates a way to select each without just pressing one button 4 times, etc. Also try fiddling around with that dinky ass Gamecube c-stick and tell me dual stick shooter controls would work.

Metroid prime had more functions to allocate because they are different games
if they wanted to have independent moving and aiming (2 stick standard):
they would have had to bury the map in the pause menu and disable aiming while holding z to switch beams
this day and age, it should be an alternative control scheme, but being able to access the map quickly is nice for exploration
