How do we fix him?

This. Despite being an edgelord Shadow already had his character Arc. He was an edgy jerk when we first met him with a mystery box storyline. Then when we discovered what was in the mystery box Shadow had to make a choice whether those circumstances would make him a hero or villain. He decided to be a hero and put the pain of his past behind him. There's nowhere else for him to go except for maybe explaining what happened to all those Shadow Androids from Heroes

At the barest minimum he's better than Sonic who is a big blue blank of a character

There really isn't much to do with him. His story is complete so he's just shoehorned in without much thought whenever they use him.

So weird how 06 somehow fixed the mess that the 2005 game created and made shadow perhaps the best character in the series only for it to not matter at all as the rest of the game sucked ass and everything about it was retconned

Although for some reason they kept the SilverXBlaze pairing despite it hurting Blaze's character and lore

The Shadow from Sonic Heroes all the way to the present games WAS actually a Shadow Android after all. The real Shadow fell into some ice or some shit and is in stasis.

SHADOW IS COMING BACK TO EARTH

He's a bounty/treasure hunter with a fun design who waves around a popgun. He's a fun character from a conceptual standpoint and it's a shame he was barely ever used. Also the series could use more villains that aren't just "I'm powerful and have a deep voice."

Doesn't Sonic Team has a habit of terribly mishandling their more complex characters until they end being worse than the characters that don't have fleshed out or developed backstories? I don't get why you want the guys behind nuSonic to focus more on managing Shadow's character when they proved themselves too heavy handed and incompetent, so they would only further ruin any character that requires any slight bit of nuance to be written well.

Reminder there's no conflict with Blaze and Eggman Nega backstories when compared to Silver's, Eggman Nega is confirmed a time traveler who caused trouble in Blaze's dimension and the past of his own dimension (Sonic world) too but he's canonically from the future like Silver, and Blaze is still the princess that guards the Sol Emeralds and gets transported to Sonic world sometimes
