1. Capcom has proven repeatedly they cannot write. For the first part they cannot write ethical or character conflict. So it would be meaningless to have X and Zero have such a conflict if the thrust was to show X faltering, or why Zero is right to be doggedly independent in the face of the nation of X by X.

2. Following point 1: X is logical, thoughtful, and very likely the smartest of all robots that have existed thus far, and Zero simply is not. Putting X in an established and neigh unchallenged leadership position should be Zero's anathema. If he loses moral compulsion means that the entire scenario should be turned on its head. A morally unbound X with the resources of a nation, and several armies should:
-Mass produce and issue weapons based on his VWS schematics of weapons he knows Zero is weak to.
-Play to Zero's mental fragility, insecurities, and historically high chance of being fooled.
-Lure Zero into a trap from a false-flag operations to yadda yadda a something in a base.
-Order airship bombardments across huge curtain areas Zero is reported to be in, with engaging teleportation jammers to trap him. Then deploying large work force to pick over the rubble to confirm his death.Then blame Zero.

Zero fighting against X in the premise of the Zero series should be a nail-bitingly impossible series of narrow escapes and reversals. Not a literal goddamn retard that rests on his laurels in a literal throneroom. Muchless one that 'thinks' in as far as "save the planet; kill the poor" as i he's solving a resource problem.

3. Failing the above: what's there to gain? X5, the last game ended with a fight climaxed by a fight between X and Zero with their upgrades. Dragging that same thing out into a spin off is exactly the kind of crap Star Trek Voyager did after The Next Generation ended. Having multiple effect-before-cause timeproblems in season 1. Any conflict, including the one in the final games, was a better use of time than that rehash.

Copy X in Z3 is literally just Weil's puppet and no longer has any will of his own beyond what he's told.

According to the comedy of errors that are the Zero Series canonical tie-ins: Copy X was never meant to independently exist. What Ciel made was just a replacement body so the Elf-X could be downloaded into it. Which didn't happen because of his sudden ennui. Then unnamed political figures made judgement calls to literally install an unqualified puppet leader.

1. X is too thoughtful and caring of an individual
2. It would've retroactively character-assassinated X in any future X games
3. X isn't anywhere close to narcissistic enough to have a drone army based on his appearance.

But the problem with drawing that line on "It was his programming that was bad" is that it's actually reductive from the point of Reploids. "Going Maverick" is an inherent problem with true independent thought. That's always at risk. Even when there are no viruses and a hundred years after the suffering circuit was successfully duplicated. I could decide to stand up and kill my neighbor because he annoys me. So could a true analog of an hominid brain with all my experiences.

Ciel's programming of Copy X may be 100% accurately recreating the initial baseline of X that Dr Light created. Which, instead of being properly educated with positive and corrective ethics over years: he was thrust into a position of ultimate power with no concept of what effort and accomplishment meant to reach there, and being fawned over by everyone for his greatness. An AI learning about the world around it in that circumstance would become as much of a dick as a human demagogue no one ever said "no" to. Nature V Nurture and all.

Mind you Copy X STILL is maintaining Neo Arcadia as a paradise for humans. His faults, albeit large, are shortsightedness on how well his solution is working and the fact it's myopic about the value of reploid life.

X has never been the smartest anything. A capable leader of the Maverick Hunters? yes but there are robots like Signas and that dude with the bird from Command Mission developed specifically for drawing up strategies or doing reconaissance.

In the Zero games they make it clear you're seeing Copy X's last days as a despot. In 2 nobody even cares that X is dead and by 3 even harpuia is completely sick of his shit.

I want Model O to become a plot-point since pieces of Ragnarok merged with Weil's soul are what comprise Model W. Some of the wreckage of Zero's original body ought to have survived and not just some spooky ghost data in Area N.

It's simpler than that. Copy X believed he WAS X 1:1, period. He wouldn't believe someone claiming to be himself contradicting him.

But if they never made Reploids then when Zero wakes up all crazy and shit he's probably going to turn all of Earth into one big sandbox for his standoff against X, leaving a trail of destruction in their wake.

Even not crediting him with inventions or R&D he is involved with given history snippets and how he inherently perceives, reacts, and evolves based on what he experiences. X has the uncanny habit of making asides that is shown or stated to accurately predict the outcome of the events of each game from X4 on.

Copy X is basically bootleg X. The same shortcuts that caused Sigma.

1: Bad writing. There is no actual reason why he couldn't step in and talk to either Copy X or Harpuia.
2: Copy X is a dick and probably wouldn't listen.
3, the actual answer: The plot was hastily rewritten days before the end of development after Capcom vetoed genocidal hitler X.
