Honestly, I don't get how removing Toon Link and Dark Samus would even make sense, even it was a reboot, they are still relevant to some extend.

Toon Link is basically the representation of an entire artstyle in the series in his subseries of games and actually popular with a good part of the fanbase, Dark Samus is literally another villain rep in the lack of diversity of Metroid characters, and the fact Prime is making a huge comeback soon would make it relevant for another couple of years if anything.
