The mask was created by an ancient people but it was too powerful so they sealed it for a long time, it somehow came into the Happy Mask Salesman's hands later on. He may or may not have stolen it.

The people who first built and populated the Stone Tower were obsessed cultists who hated the Hylian gods as well as the Triforce with a passion and made the tower as a giant fuck you to them, there's even a flaming raised finger almost to represent the middle finger and the blocks depict some creature licking the Triforce at their crotch. It's also not much of a stretch to assume they also built the monuments to Majora's Mask in the desert, especially since the mask is also at the entrance to the temple. All this points toward them being the same ancient people mentioned by the Salesman.

Majora was a beast that lived in that desert, Fierce Diety killed him and sealed his lingering powers in a mask he made. He may also be a part of that civilization due to this or those people may have found the mask in the desert and treated it as an object of worship for its powers.
