Rapture might have been billed as a city of ultimate freedom but it was built on the concept of unlimited exploitation. Someone had to take care of the infrastructure of Rapture and thise people were treated like garbage. The genetic engineering only made it worse.

Do what you want implies you need to do what you NEED to do first i.e. get your own oxygen and food and shiet. Obviously that's unrealistic, but Ryan should have or possibly did realize that he had to act as a sort of de-facto "god" in the sense that he created Rapture, a self-contained world, in which he should provide the necessities of life and living free of cost. However, he probably disregards it as a socialistic concept despite the fact that the city in its infancy is his world that he has to care for.

And in true hypocrisy Andrew started imposing regulations and tyranny on the citizens. So basically a civil war+the new wonder drug turning everyone more and more insane over time.

For what its worth, I like most of The Fountainhead, which is more about artistic freedom. But there's something deeply rotten about the kind of society Rand wanted, as depicted in Bioshock; basically medieval feudalism but with pompous corporate assholes like Zuckerberg and Musk doing whatever they want because they stepped on enough other people to get there. The average person in such a society would be little more than a serf.

It's hard to create a utopia that has freedom because freedom means some people are going to choose to do the wrong thing and ruin the utopia. You either have to create overbearing laws that restricts the freedom of everyone or create such strict standards for membership that it excludes most people.
In real societies you're always going to have a group that disregards the social contract, that get a rise out of flouting rules, and who do not want to participate willingly. They want to be in society, but also be seen not valuing the rules of that society. You see this in any online community. It's literally the basis for Yea Forums. It's why "going to another site if you don't like this one" isn't good enough. So you have to build your society with that in mind.
Also realize that no matter how many laws and rule sets you create, someone will find a work-around or flat out break the rules. No use in being upset over it, it's just the nature of things.
The major failures of utopias in history is people trying to create a system and then adjust mankind to it rather than putting in the work to build a system around mankind. Which is much much harder for the reasons given above. People would rather write a few social theory books and create a strong ideology to cling to as a savior than spend centuries building and refining a delicate social system based on actual data. To be fair, data hasn't really been a concern for social engineers until the last 40 years or so. We're still pretty young into data science and computers. So maybe the 2050s will see an emergence of a new system that's more informed than republicanism, federalism, socialism, communism, nationalism, fascism, tribalism, monarchy, feudalism, etc.
