Given 47's strong faith in Christianity, he probably donates a lot of it to the church.
I doubt he'd rely on ICA-owned safehouses after all the shitshow that went down with the Franchise and hunting down ICA operatives, it's more prudent to manage his own.
As for canon spending money, it's been established he spends it on fine dining and donating to Vittorio's church. Wouldn't be a stretch to see him spending the rest of his money on gear and clothes as well. He has more than enough money to comfortably retire but this gives him a purpose in life.

When you think about it, it's pretty weird that 47, whose entire character is being the best assassin the world has ever seen, usually takes such mundane contracts.
You'd think someone of his standing would be given harder hits like infiltrating top secret military bases and other high security places that no other could get into.
Reading that, I just realized 47 can earn a LOT MORE money insider trading, for example buying stocks in Viktor's fashion rivals before offing him. I guess he just doesn't care about the money

He accepted that Christianity wasn't for him and that all he'd ever know would be killing, he doesn't even see himself as human IIRC. But he still is very respectful of Vittorio and continues to donate to him.
He cares for the very few people he grows close to.
In SA he was trying to live a quiet life at a church with Vittorio after feeling guilty about his actions in the first game and struggling to find his place in the world. After being forced to return to the life and killing a bunch of people, he learns to accept who he truly is and understands that he'll never be able to escape his past. He still respects Vittorio and the church, but he knows he'll never be able to live a peaceful life.
