Will we ever get a game where companions actually take their own story actions (like say, killing a relevant NPC) following their morals instead of just complaining about certain choices

literally Divinity Original Sin 2. All characters has their own faults there.
Some character will try to kill specific quest NPC because of their own agenda. You have choice to allow them to do their shit, intimidate them to stop it or fight them.

She's 'evil' in the sense she wants the job done quick without bullshit.
If you can bullshit your way out a situation without fighting thats fine, but she'll bitch if you go on a fetch quest for someone instead of just cutting through them.

No it happens plenty of times, Divinity 2 is easily one of the best RPGs ever made. It's everything a modern version of baldur's gate 2 would be.

Time limits generally aren't much to worry about while actually exploring and playing the game. Resting an extra once or twice during an adventure doesn't mean shit when most things are on the scale of months.
The only things that might fuck you up are excessively inefficient world map traveling, neglecting dangerous kingdom management events or just getting RNG'd on too much kingdom shit.
Fucking up the pre-kingdom time limit is practically impossible unless you felt like strolling around the world map for no reason.
