I'm kind of confused about the structure of this game. It seems to really emphasize exploration and expirementation, yet when I do explore I often find that its physically impossible to get to sidequest objectives (I approach map markers from every possible angle and just run into nothing but dead ends all around) I run around for half an hour without seeing any enemies, then I see a group of level 7 machines, kill them, go around a corner and suddenly am assaulted by a giant group of level 35+ machines. I frequently go far out of my way to discover boxes that I cannot open (I understand you can access them in route b?)
Am I meant to just do the story objectives and complete what quests I can along the way? I just unlocked fast travel and I've already sunk like 25 hours into the game, but most of that time has been soent wandering around and running into a bunch of things I can't do and doors I can't open.
I did play that, several times. I really liked it, so far I think it was better than this game too.

If you did then I would recommend playing Drakengard 3 first.
I found that to be signifcantly different from NieR and enough so that I enjoyed it. Though I sank nearly 100 hours in Automata I didn't really find enjoyment from it. I found it to be too similar to NieR without any of the heart. At one point I started to connect with the characters but unfortunately that was at the very end and only the beginning of a connection.
The boxes you can't open, you can't open for spoiler reasons. You should be able to, if memory serves do all available side quests. What sidequest are you specifically talking about?

Play the main story. Get the quests along the way. If your main objective is in the are you're going to, and you have a side quest destination in the same place, do it immediately. Finish the side quests first, then do main story. My first play through led me doing this, but I didn't complete the side quests in that area before I continued the main objective. Causing me to miss their ends. Side quests are also missable if you don't pick them up in time and some are locked to different routes. Including locked boxes. But really, don't fret too much about missed side quests that you haven't picked up. You can go back later and get all the lore you want out of them. But I do suggest doing all of the Operator's quests.

You can do every side quest available in A route on your first run although some become locked after a certain point. I wouldn't sweat doing them all at once, you will have a chance to do missed side quests on B route (completed ones stay completed) and it has some exclusive ones as well. Once you complete the entire game you unlock a chapter select anyway so you can just go back then and finish up missed ones. There are a few that are extremely difficult to do on A route though because you will be very underleveled for them unless you spend an absurd amount of time grinding. If your not liking the side quests just progress the story and do them later. Last thing to keep in mind is that NOTHING Is permanently missable.

Whilst I would strongly recommned doing all the side quests. The operators quests in particular are in fact very important.

There are some chests you can't unlock until route B, and some doors you can't open unless you have the DLC.
Side-quests are good for story and leveling up. Play them as you like, though there are some that are much easier to complete once you're in Route B, but a few others are exclusive to different story routes and close as you progress in the main plot.

Yeah, I remember a couple side quests I couldn't do until late in the game or 2nd playthrough.
The game is pretty linear overall though, don't really need to explore too much, the world is small compared to most games these days.

Well, I would assume you are just doing it incorrectly. I never got any of the "patches" and I beat the whole game with no problems, excluding the stair problem. I just reloaded though and the problem was fixed. I think it happened in another sidequest but often times I just reloaded my save and everything ended up fine.
Yeah, NieR for me was the most connected I've ever felt to a cast. So I definitely understand the sentiment. It was the apex of gaming for me to be honest.

Your operator's are the one's you talk to throughout the game that fill you in on your tasks (Operator 6O, 2B, and 21O, 9S). Talk to them in the bunker on the moon, it might not be available yet.

I recommend doing main quest until fast travel is unlocked, otherwise there is too much running.
Once you start doing side quests, you will sooner or later get overfarmed. When that happens, I recommend switching the game to Hard. Way too easy otherwise.
There are some quests that are meant for later, when you have to face a lvl 100 enemy. Don't worry about leaving stuff for later. You will be given the opportunity to finish everything eventually.

Also, I suppose I should mention two things before the thread dies. Each operator 6O's must be completed for ending A and I think 210's deadline will become obvious at the start of ending B.
Lastly there is going to be someone you run into and I believe this statement will make sense when you do run into him. You want to make sure to do his sidequests. Especially based on what you've said, I have a similar viewpoint. His sidequest was the most impactful point for me in the whole game. There is somewhere you go and the implications are well... You'll see.

I'm gonna guess one of the issues you're having is you're chasing after vending machines instead of sidequests. If a quest is marked, it means you can absolutely access it at that time. And none of them should be hard to find at all. However, all vending machines (for saves/transport) are also marked on the map, but some are locked behind story progression for obvious reasons.
