Yes Man just feels like a bitch ass cheat code option added at the last minute so that the shitters won't be leaving bad reviews when they inevitably piss off all the factions and soft lock their playthrough.

House can’t die anytime soon unless someone like the courier can can get access to the lucky 38, which it’s unlikely if there being anyone so close like the courier
independent, definitely, although it's pretty much the same as all the other choice given it's your choice, but it's the smartest choice, the one between all the choices, and really the one that sums up the game the best, benny is just a character, a snake, he tries to trick the player, but he has no authority as he's just a character in the game therefore part of the player's story, therefore because he doesn't/can't understand the player's authority he reprograms a robot to obey his every command thinking he has authority over it, yes man a metaphor for the game itself, which can only say yes to the player's interaction no matter what, and a game character cannot have authority over the game, so the game waylays benny and the player uses yes man for his own ends because the player is the only one who ever could, it's a stroke of absolute brilliance on the writers' part, and such a witty way of expressing that.
every other choice in the game is yes man because yes man is metaphor for the game that is completely under the authority of the player only, all other authority in the virtual world an illusion, a veil, like benny's snakelike charm, as even he explains "the game was rigged from the start," before the game's deus ex machina has you brought back to life by the bullet in your head, again metaphor for the player being the only true authority, coming back from the dead, so every faction and every choice is really just yes man. ncr and legion and the war they fight represent two kinds of authority, that of personal illusory authority over the game as a single entity, in the form of caesar and his legion and slaves, and that of bureacratic group control over the game, but it's all down to the player even if he puts caesar in power. that the legion crucify people is another witty way of expressing the pseudo-authority (tied to a cross) of the npcs of the virtual world as puppets to the player of the game.
and of course house, another false authority, who tried to keep himself alive with the machine, the tech used to keep him alive metaphorical for attempting to do what the player does and achieve immortality in the virtual world through being outside it's virtuality, which house as a game character cannot do. if house wins, it's still the player. so it's all independent vegas really.

Best faction for the Mojave overall? Caesar's Legion, with the qualifier that Caesar survives the game's events.
Best faction in general? House. The only thing keeping him being best for the region is that he explicitly doesn't care about the rest of it, just New Vegas.

House is legitimately the best choice if you factor in long term prosperity, quality of life and sustainability of the governmental system. The Legion is the second best choice, Yes Man is pure anarchy which will eventually roll right back to the same situation the game starts in once the Courier dies, and even that is better than choosing the corrupt and overextending NCR.
Anyone who chooses Yes Man is just kicking the ball down the road. The same problems still exist and the same scenario will play out again, minus the option of House, once the Courier dies.
