Yes. Milla's version basically has a section of story where she's separate from the main plot for a short while. The story still works and it's only a few hours, but Jude's side of that is definitely more directly tied to the main arc during that section.
You can play as both, or anyone in the party, anyway so the only difference is which of the two the story follows at points and for a first playthrough, Jude is slightly better.
