There are games on that engine that don't have those issues. Fix #1 would be premoving physics on those random dumb objects to lift up they put everywhere. Adds nothing 99% of the time and removing them gets us over 60FPS limit

I think certain bosses could definitely use a touch-up. Leechmonger, for example, is an interesting experiment in terms of how the arena itself is making things difficult but the actual boss itself doesn't really do much so I could see easy improvements being made there. I would just be worried about them homogenizing the design so shit like the False Idol or Old Hero's little gimmicks get gutted out.
