Please, I fucking predicted this when the game was first revealed at E3, and I'm sure I'm far from the only one.
I remember my girlfriend at the time was pestering me to play that game and I begrudgingly did so. I was bored out of my mind but I kept going, hating nearly every single character along the way. When that moment came, I immediately sacrificed Chloe and was baffled that everything reversed and none of my choices or actions had any effect on anything. I looked up the alternate ending and saw that you fuck over the entire town and let everyone die making all your actions meaningless again. What a fucking shit game.

Not exactly, cripple Chloe timeline had no tornado despite how massive a shift it was and you can prevent a suicide which doesn't hurt the timeline.
Getting Jefferson arrested in the present without using her powers (assuming she even still has them) shouldn't harm anything because she's merely using knowledge she shouldn't have as well as the fact that Chloe's death means this is an entirely different timeline which means doing that won't exactly be paradoxical. Time travel is a fucking headache.

JRPG gameplay is about a variety of different things (combat, tactics, minmaxing, resource management)
LiS gameplay is about lite-puzzle solving and making story decisions. If story-decisions are all meaningless except for the final one, then that effectively means that that part of the gameplay is pointless and shallow. It's even worse when you consider that other games have made games where decisions have legitimate consequences

But as the player, having all that work you just put into the game be wiped away feels like shit. The ending invalidates the reactivity within the story anyway so again, absolutely nothing you do matters.

No but what a game that's good at this will do is make it feel like the player's actions and choices have consequences even if the path to the end is ultimately the same. If the game can trick the player into believing that their decisions are shaping the world around them then I (personally) think that's the mark of a good game.

There is literally no evidence that sacrificing Chloe will stop the tornado. I think you even had the tornado dream before you even saw her die the first time. Getting the fuck out of the bay with the bae is the best idea.
