Complete lets you choose your music, and Angel Island Revisited keeps everything intact with options for S3 or S&K theme usage. To be frank, there are no versions of Sonic 3&K besides the PC Collection from the 90's that altered the music under any pretense other than what S&K already replaces from S3.

I can't remember if the Mega Collection had any real big emulation issues that weren't just occasional sound problems to be honest. It's a pretty nice collection. You can obviously still play it and i'm presuming via Wii, so that's not really much of an issue. It's also a way better package than the Sega Genesis Collections that followed on the PS3/360 and later PS4/XB1. There's some real wonky dick emulation with a lot of that shit for seemingly no reason.
For simply playing the games as they are, the only way you can really do better on modern hardware besides emulating them yourself is the 3DS Sega Ages version of Sonic 1, the mobile phone ports you already complained about, and the aforementioned S3 Complete / Angel Island Revisited. Say what you will about "fanhacks" and "fanshit", S3 Complete is flatout the definitive edition of the game thanks to all the tweaks, bugfixes, improvements and options you get without altering any of the core experience. Angel Island Revisited doesn't have the bells and whistles of S3 Complete, but is a nice package all of its own.
One way or another though, you're still playing emulation. Even if you're playing Mega Collection, it's just a packaged batch of roms run through an emulator except you paid for them.

The past few days have been especially brutal
you have to play both games 20 times each (which can be done by just opening and then exiting them repeatedly). the result is being able to actually save your progress in the S&K portion, combining both games together so Launch Base leads into Mushroom Hill, and being able to collect the Chaos Emeralds a second time for Hyper Sonic (or Super Tails / Super Knuckles).

Emulated. Or play the originals, or play the M2 or Taxman versions, or play that collection be Xbox/PS2/GC, or get Sonic Jam even if some audio issues due to cd.

oh yeah, and being able to play as Knuckles through the S3 part of the game where he still fights Big Arm at Launch Base, unlike Sonic and Tails in S3&K.
