The game frames the the story using a series of justifications. The first being that people are inherently good, and that the reason why some people are bad is because they have "distorted desires".
The Phantom Thieves steal a person's distorted desires (manifested as a "treasure") which causes that person's personality to "revert" to the kind of person they would be/should be. For truly evil people this causes them to become overwhelmed with guilt and immediately confess their crimes.
