I usually side with the minutemen. Each other faction has a major flaw that ruined the deal. They all have pros and cons though.

A symbiosis between BoS and Institute would've been ideal and you can't refute it.
What the Brotherhood lacks is a scientific branch to aid their effort in purging mutants and making the wasteland hospitable again.
What the Institute lacked, and that's why they created Synths in the first place, is military manpower and combat experience.
It's just plain retarded that when alligning yourself with one faction you eventually have to wipe out all the others. It just reminds me that Fallout 4 is fundamentally flawed but I still played through it half a dozen times.
