I take it we will get a 2 minute dream sequence where the characters look and act like their videogame counterparts. Then the rest of the movie is about alien sonic evading the government.

He is going to be "trapped" in some random world at the end of the movie.
Paramount probably thinks they are getting a sequel and the plan will be to start it off by eggman escaping from the world he is trapped in.
